WorldPainter is a very nice tool that lets you "paint" Minecraft terrain. You can easily raise mountains, lower valleys, and fill gullies with water or lava. You can also paint biomes, which is great for defining the natural environment of your world. It even includes a 3D view feature that lets you see what your work will look like.
I recommend importing saved worlds int MCEdit for fine-tuning. WorldPainter is great for constructing vast natural landscapes, but lacks the precision for outstanding features that MCEdit has.
